Apparently, the 'headache thing' was due to two films having to be lined up (one for each eye) and played simultaneously from two projectors, one using the 'red' filter and one using the 'blue' filter.
Now, because of the digital projectors, the headache (see what I did there!) of trying to line up two films is no longer there (hence the proliferation of 3-D films all of a sudden. What happens is that each of the frames is pushed out to alternate eyes (ie left eye image-right eye image-left eye image-right eye image) so they're never on together at the same time but it is one single film, rather than two 'matched' films. Obviously, in digital (super) hi-def you'll never notice because of the speed. The speed and fact that it's one film should certainly reduce the headache probs.
Also, now the red/green filters have been replaced by horizontal/vertical polarisation, so one of your eyes is blanking out the other image completely. The theory is the same, but theoretically you shouldn't really get the 'shadowing' effect of the second image (not actually true, as I still saw it during My Bloody Valentine 3-D).
If you have some polarising sunglasses on, look at your mobile phone screen, then turn the phone through 90 degrees and look again. One or other of the screens should disappear completely, due to much the same effect.
