There was that weird moment when a woman looked through a hatch in the door at Amy, then it wasn't there anymore. That was odd.

He never sensed it when he met Derek Jacobi.

Because Jacobi had locked himself away in his watch.

I don't believe it's The Master though.

The Master's half human now, with Amy's DNA. Besides, it's better dramatically if the Doctor is surprised by the Masters return.
