Questionable Content, Girls with Slingshots and Anders <3 Maria are all storyline based but do have their moments of hilarity. Perhaps recommended if you really want to follow a comic, not just get a quick laugh everyday.
Curt hit the nail with XKCD, I think it's the best comic on the internet. VGCats is good but never updated, Cyanide and Happiness is okay I suppose - sometimes hilarious, sometimes not. A Softer World is great if you like your funny stuff to be artsy.
If anyone has ever played Metal Gear Solid I'd suggest visiting The Last Days of FOXHOUND. The comic finished ages ago, but read through the archives, it's hilarious.
Cool I hadn't read some of those.
VG Cats is disturbingly hilarious but they have sort of slowed down on putting out comics.
